Can anyone recommend a source control server?

Also, I'm new to .Net programming, but not new to programming.

How should I setup my source code folders and application folders?

Obviously that depends on the project. My first .Net Application will be a smart client application so I'm just trying to start off correctly.

Jason,

StrataFrame will support whichever source control program you decide to go with.  But in my opinion there is only one real option, Team Foundation Server.  This is the absolute best source control that exists.  It is SQL Server based instead of file based and it has incredible compression which allows a developer to work remotely from home or otherwise through a VPN just as quickly and easily as when in the office.  If you go with a file based solution such as Source Safe, you will not be able to work from a remote location due to all of the file handles.  If you have a Team System MSDN subsription you can download this and use the workgroup version which includes a CAL for 5 developers.  Buying this outright is expensive so it is much better to go through an MSDN subscription which give you a lot of other benefits as well.

You will want to use the Visual Studio Team System version of Visual Studio and use the Team Foundation Server Workgroup Edition.  Even if you are single developer this is still the option you want to go with.
