It will be great if instead of getting this nasty exception screen when the end user tries to modify permissions under de Security Dialog Window we can add a custom message box.

I assume you are referring to the runtime issue, of being able to right-click permissions and invoke a maintenance function.  Actually this issue has been resolved and the context menu is no longer visible at runtime.  The fix will be available in the next build.
